CFAG320240cx and CFA-10018 question

I have the above mentioned setup and I'm trying to figure out how to write code to communicate with the LCD. I'm trying to understand how the code for the atmega2561 works and would like to change it and update it on the development board. I have the AtmelStudio software, but what is the recommended way to get it on the chip?

We use an Atmel Dragon in-house for loading code onto the chip:

They run less than $60 at DigiKey:

The CFA10018 is set up with a standard JTAG port, so if you have another device for programming already you should be able to use that.
